Is there a major difference between server and workstation versions of
anti-virus software?

This group is about http servers running on Windows systems and is not
a good place for that question.

You should ask the AV manufacturer. I expect they would have a list of
the differences between their products.

Yes, the server based is far easier to manage. You can push the software
called agents out to the clients, schedule scans remotely and uninstall
the agents remotely. The company I work for bought Trend Micro
OfficeScan which takes care of virus, Trojans, anti-rootkit, and malware
and also is bundled with a nice firewall. If I want to open a port on
clients, I can do that on the server and push out firewall updates to
clients.

It comes with a summary that shows you the status of your networks and
verifies clients are receiving updates.

Another product I looked at that was robust and priced well was Arwil's
Avast. It even has an option for a terminal servers.

Be aware that many of the these products require special plug-ins for
ISA Server, BlackBerry server, Exchange Server and SQL Server that you
have to purchase.

Unless you have a small network, server based AV is the way to go.
